We had added the tile substrate perpendicular to the existing subfloor. Doing it like this insures that the seams of the hardie backer boards don't land parallel to the subflooring seams. Then we use modified thinset to bond the wood to the cement boards. Once the cement boards are cut and drop in place. We then screw it down to the subflooring with the backer board screws every 6 inches. This is how a quality tile contractor is supposed to laid his cement backer boards under... his tile work.
