When you have a house fairly new (4-5 years) and you get a leak inside of your home, most of the time it is poorly installed. Everywhere the roof touches a wall/siding, plumbing boots, and valleys, the roof is more vulnerable for water access. The best way to address this issue would be to install adhesive leak barrier on every roof penetration, behind the current flashings, and on all valleys. Ask your contractor what areas on the roof are prompt to leakage and what they are bringing to the table as a solution for this problem.
